While he doesn't need to die he can survive but perhaps a simple mod that shows a cutscene of Bao Dur staying behind on Citadel Station leaving your crew but still sending the remote with the Exile.

I agree that Bao-dur should be at the factory with HK-47, actually, I made an item called "tech specialist caller" that adds Bao-dur to the party. You take from the first 2 HK-50's that you fight, I did it like this because at the start of the level, they mention that only HK units were detected. So you play with just HK-47 in the first level and has Bao-dur with you in the second.
