Will KSE recognize a second KOTOR installation?

I'm thinking of installing a second KOTOR, GOG version, to play with a different set of mods. I already have the Steam version running.  Will KSE recognize both sets of saves? It picks up both my TSL regular saves and the Steam cloud saves.
