Hmm. Did you add back sion_cut.dlg after removing it from the Override or do a clean install without Extended Enclave? I added it back and went through that sequence without issue.

I was having this issue too. I isolated the problem to sion_cut.dlg from the Extended Enclave Mod. Removing that file from Override seemed to fix it and Sion's introduction + Harbinger docking sequence played normally. It also fixed an issue where trying to view the camera recording of Sion breaking out of the kolto tank on Harbinger would result in a black screen.
