I'm in underground base of Telos surface. I've been playing vanilla for some time before I noticed. Am I screwed fur getting m4-78? Can I do anything to continue with this save?

It should theoritically be possible at that point if you re-install both TLSRCM and M4-78EP (in that order), but I would personally suggest restarting though.
