I had no idea that the characters could be trained as jedi when I first played the game and only knew about Bao-Dur because I decided to watch some playthroughs before my copy of the game was delivered (I ordered it online). One thing that I have found that's odd is that Kreia being in your party on Dantooine for some reason stops you from getting all the possible influence for Bao-Dur from giving the sensors back to Saedhe for 300 credits. I do understand some of the problem in that the other characters just happen to know how to get to Visquis base and the problem with Zez disappearing and apparently having nothing to do with Mira escaping but such things would would probably be unfix-able if only using restored content.
